If you still can not sink the Black Pearl after that, you will need to load an earlier saved game from before you went to Khael Roa. Make sure to capture Silehard's big flagship, it's the most powerful ship you can get.

You don't need to know the name, though. If you have this ship, you'll know it. It's big. It's a lot bigger than a battleship. It has 100 cannons.

And you must have either captured or sunk it because you can't land on Khael Roa until you have captured or sunk Silehard's big ship and all his pirate friends.

The Manowar is Silehard's big ship Belette, so you must have captured it.
 
Yes, the Manowar is a lot more powerful! It is bigger, tougher, and has more cannons.

If you have good "Cannon" and "Accuracy" skills, you may even be able to sink Black Pearl without using the glowy thing if you are in the Manowar.
 
If you have finished the game then you have carried out all the main story missions. There may be secondary missions which you have not completed.
