You can not capture the Black Pearl in the unmodified game.

Danielle should have grabbed a glowy ball in the temple. You should now find this as one of the commands you can give your ship. It will severely weaken the Black Pearl.

Did you capture Silehard's huge ship in the earlier battle? That ship is powerful enough to sink the Black Pearl without using the glowy ball.
