Where are you being bombed? When you sail into Philipsburg or when you walk in by land?
 
If you entered Marigot, you probably flew either a French or Spanish flag. The fort at Philipsburg spotted you. They now recognise you as an enemy even if you change flag. If you try to sail from Marigot to Philipsburg, you will be attacked by at least one of the forts.
 
One end is in Philipsburg, in the same general area as the shipyard and town hall. It's behind one of the doors. You'll have to find the door yourself.

The other end is in Marigot, in the same general area as the church. That area looks the same as Port Royale. The entrance to the tunnel is the same as the entrance to the dungeon in Port Royale.

There's also an entrance somewhere on the beach at Baie Orient. I don't know exactly where. You will need to search for it.
 
The bandits outside San Juan for the "Zaid Murro" quest?

There may be random enemies outside San Juan as well. Anyone who attacks you without talking first, kill them. They are nothing to do with the quest.

The quest bandits will not attack until you have talked to them. But be careful not to hit any of them while you fight the random enemies!
 
You walk up to them and press whatever you normally press to talk to anyone else.
