The small patch doesn't include the smugglers' fix yet. I'll try and get that one sorted in the weekend.
The same goes for looking into the log files that have been posted.

Anyway, I know why things like that happen. The ships you see in port are actually the ships sailing around at random around the island. This never used to be a problem, because they were at anchor far away, so you wouldn't see their flags.
