You can make changes to the ships and you must use the rinit to finalise those changes ingame, then you have to either capture or purchase a new ship in this case Black Pearl to see those changes.
As for the realistic ship purchase line, why would you need that line for, and its not a single line but many lines that effects at each rank what ships will be available to purchase at shipyards.
