The Post Build 12 modpack is a compilation of mods that were compiled after Build 12 was put together. There are a lot of vast improvements over Build 12, but there is one drawback: There are a lot of bugs still left unfixed. The post B12 modpack is stable enough to be playable, but is far from bug-free, whereas Build 12 doesn't really have any serious bugs (not many anyway). Depending on whether you want the fullest game-play experience or the most stable one, you should install the post B12 mods or not.

I reckon, if you set the difficulty to a higher level, that should solve both issues. You can do that in the options menu. Or ask one of your tavern-hired officers and tell him "you don't fit right into this world".
Sometimes, a random events can't be skipped. So I suppose you've just been lucky to escape until now. Mostly, enemy war fleets (French war fleet, for example) can't be escaped.
