Those blue ghosts ships that spawn and the ships that are on the water but not on the compass are not and intentional feature. They are a bug. So what do you think triggers it.
Also the blue ships are not the only ones we get stuck on and as you play longer the frequency of the problem increases.

In my game the "blue" ships (those that fire and move etc.) are always pirates - is this the same for you?
Ships are always on my compass - if they appear in a batch of four ships (for example), sometimes ONLY the lead ship is blue, the rest are red and they perform as I have previously mentioned. Sometimes it is one ship alone, sometimes two as in the "regular" game.
I think it is the ability to encounter Black Pearl - NOT the quest one - just that type of ship produces ships with it's characteristics. I could well be wrong - but I am throughly enjoying the situation - I was able to play all day today and have got quite adapt at sinking blue and boarding red.
It is a very constant situation, with many "normal" encounters in between. I'm rambling on a bit here, I know but for me if it is a bug it is a GOOD one and occurs at sufficiently spaced times between "normal" encounters (i.e. does NOT increase in frequency), for me to think it's O.K.
Just don't board the blue ones - sink them!

It does not seem to affect the quests - I'm at the stage of rescuing the old man from Greenford and have completed several side quests in between - just waiting to get my level up. (did auto-experience and it's taking much longer to get there).
