installing mods

Ok having trouble with the mods..can someone tell me the right way and which mods to install have installed from build 12 upto b14a6...find that treasure quests and boarding are not working right also boarding crew take weapons from weapons locker but dont use them.. they use swords but not the pistols.
so if someone can help me with this...Thanks
